Can anyone give me a good reason why someone would undo the physical connection between these two transistors?
My guess is it was an attempt to solve a problem with the wrong answer. I might guess someone suspected noise was caused by the thermal interaction of the two transistors.
My second question is wouldn't this cause bias problems?

Maybe one of the transistors was getting very hot and was influencing the bias too much?

Yes it would - almost certainly not in a good way.
