What is the Main difference between the Yamaha MX-1000 and the MX-800 of the same series of pre-amp?
What am I loosing? Is it important for example, for a two channel system?

Generally, the TOTL of the series not only may have added features, but often used higher quality components, better shielding.

I've heard tell the CX-2 sounds like, well, um, a$$ and the CX-1 is great.

I've not heard a CX-800, but can certainly vouch for the CX-1000 - a.k.a CX-2000 in Ti dress- as a top performer.

C-4 undoubtedly spanks a C-6, and although it gives up little, is a bit less of a pre than the C-2.
