I am working on an early SAE 2600 that has the 9800uF x100v main filter caps. What is the largest value that I can replace them with?

Personally, I liked the 10,000uf @ 160volt ones you can get. I see you can get a 15,000uf that looks size wise OK. I didn't notice much at all on the Digikey or Mouser sites. Aren't the originals like 2.50" x 4-1/8"......

measure the size of what you have and adjust if you have more room for them to fit to find the largest that will fit. Then if you are wanting the highest capacitance at the rated or higher 100V see what is on offer and if going up more than 50% or so verify the inrush current will not cause an issue with the components in the amp. They can be upgraded if needed...things like the diode bridge and such.

they are 2.5"x4-1/8" I did find some Cornell Dublier 13,000uFx150v but they are 5-1/2" tall

It looks like you could modify that ground plane on top of the caps and remove the step down and just bend the sheet to fit the locations that it needs to connect to if you have to use a taller cap. I'm not looking at your unit, just the picture but it appears That step just allows those short caps to attach to the ground plane.
