So I am in the process of replacing some of the caps in my unit. I ordered 1000UF 50V caps with only two leads, the original ones in the unit has 3 leads. Do I need to buy a 3 lead ones? Or can I use the ones I ordered with the 2 leads? What does the 3 lead connect to? Thank you!~

If it's not a dual cap the extra leg is just for stability. Where did you get the cap? Mouser and digikey have data sheets listed for their parts. Try to find a data sheet to be sure.

Can you post a picture of the original cap?
What does the parts list specify?
What is the reference number on the PCB?
What section of the 3650?

Also, a pict of the PCB traces will help. In my amplifier, those extra pins were "ground", but without all 3, a part of the circuit was disconnected from ground. I had to install a 2 pins capacitor, and add wire bridges connecting to the rest of the PCB holes.

If you see the "extra" pins are just soldered to isolated points on the PCB just for stability, you don't need to connect them.
