When you have checked the boxes Watch this thread.and receive email notifications,
Why doesn't the forum software send you a email notification every time someone posts a reply to the thread?

I have that preference checked but do not receive a notification every time replies to the thread.

It doesnt do it for every single comment in a few hours otherwise it could drive you nuts. It will let you know that there are comments, and maybe more than one.

Sometimes a thread takes off, it could get 80 post in a few hours, so that would be a lot of emails to delete.

Check your spam folder--sometimes forum notifications (from any forum system, not just Xenforo) wind up in spam.

You might also check that this box here is checked ("Receive site mailings"). I don't recall how it affects emails sent by the system:

I have also seen older forum accounts where a member's email address wasn't updated in the forum, when they changed providers.
