Well, it depends on what style of "prog" you want to listen to...the Gabriel-Genesis clone Marillion, or the alt-rock Marillion, or the dark-rock Marillion (no, its not goth). Marillion has always had a dark brooding aesthetic, no matter which period you dive into. Myself, my favorite albums are Brave ('91?) and Marbles ('04). Actually I love Marbles, but by all means get the single disc version. If you find the double disc for cheap, get it and I'll tell what track order to play it (and what to leave out) as it is just too exhaustive a listen.
For the early Fish-Gabriel-soundalike stuff, most proggers like the first three (or so) of Script For A Jesters Tear (with a title like that, it couldn't be anything but a prog album), Fugazi, and Misplaced Childhood. I do like Script, as it is as good as any rock album in the early '80s.
A more indepth look at the albums can be had at AllMusicGuide (google it) and the Dutch Progressive Rock Page (DPRP for short) which can be useful, however it can be a tad fanboyish. Here's a link for DPRP:

I would start at the beginning with the first four albums, i.e., the Fish era:
Script For A Jester's Tear (1983)
Fugazi (1984)
Misplaced Childhood (1985)
Clutching At Straws (1987)
Of these four, I regard Misplaced Childhood as essential. If I was asked to rank these four in order of personal preference:

Clutching At Straws (1987)
Script For A Jester's Tear (1983)
Fugazi (1984)
I have several of the post 1987 "Hogarth era" albums, I do not like any of them as well as the first four (well, maybe one or two are preferable to Fugazi) albums.
